The actual thing that was perceived as an issue were signs like this one:
I guess that does read kind of unfavorably.

where? Yes, there probably were red and blue ones but if you see the white sign first, especially if you just see a picture without any other context, then it's not going to look good. It's exactly the sort of thing that a PR manager should have looked at and said "yeah, no. That's going to bite you in the arse"

It's not the color. "White [public object] [arrow]" is a form that is bad to put on signs. Nobody thinks you're limiting elevators just to white people, especially if you can see the literal white elevators, but you shouldn't put it on signs anyway.
Because everyone(especially minorities) who sees it is going to think of this:
And that's not what you want in a sign. You want a sign to be completely invisible. It's not offensive, just kind of dumb.

I don't ever remember anyone complaining about color-coded subway systems. (e.g. White Line, Blue Line, Green Line...)

If your Red Line goes to the same place as your White line, it would indeed be stupid. Subways go to a weird set of places, so they get colors as mnemonics. Elevators go up and down. Complicated elevator systems might include 'local', 'express' and 'freight', but those have english words for them already.

Precisely this - lots of buildings have color-coded corridors to keep a consistent layout across floors. So on each floor, the blue corridor is to the left of the staircase or whatever.
I guess the segregation signs are a point, but I dunno. It certainly isn't the first thing that would cross my mind.

So decorate the elevators and make the sign just say "elevators" with an American flag background or something. If there is literally no reason to point out that the white elevators are over here, the red elevators there, and the blue elevators somewhere else... don't.

I've been to lots of buildings where the elevators don't go to the same places. Some skyscraper hotels have for example one set of elevators that do the lobby and floors 2 - 15, while a second set of elevators do the lobby and floors 16 - 30, with yet another that does the lobby and underground parking garage levels. Gets even worse in multi-tower buildings. Add in any express and service elevators...color coding them is actually a pretty good idea. I wish more buildings would do that. Much simpler to tell someone to go to the "Blue Elevator" instead of saying "Go to the L/16-30 elevator for Tower 1".

Hospitals do the color-coded line thing too, although I don't think I've ever seen a white line in either place. (I haven't been to a lot of different subway systems or hospitals though.)

But in a large building, you're likely to have elevators going up and down in different places, so while they go to the same floors, they still go to different places. It's handy to have different names for them.
