The reason Apple doesn’t use Linux underneath macOS, is apparently because they didn’t want to be tied to decisions made by the Linux developers that they had no control of. The reason for having Aqua rather than an existing Linux desktop on top of that, is probably much the same, coupled with the need to have things work in ways that no Linux desktop at the time did (or does).
I don’t imagine Microsoft having other motivations in this respect: you don’t want your trillion-dollar-corporation to be tied to decisions made by a notoriously difficult to work with outsider, I would think.

None of that makes sense. Linux is open source. There is no need for Microsoft (or Apple or anyone) to be dependent on "outsiders". They could use the current Linux Colonel as the basis for a new version of Windows and do all the development work themself.
Microsoft Linux Windows is a stupid idea for many reasons, but this is not one of them.
