They've been throwing rocks on the ocean floors, not telling anyone where exactly. I know I've seen news articles about them doing it again this year, but can't find them offhand; this is from the last time they did it:

That seems to me more like, perhaps, reckless endangerment than attempted murder. They are not doing it with the intent to harm the fishermen.

I'm not sure how deep the water is, but the article I saw is about an important commercial fishing area off the coast of the Netherlands. If I had to guess, I'd say probably a few tens of meters. The rocks they're dropping are supposed to improve habitat for the fish. I'm pretty sure that if they're a hazard, it's only to the fishing nets (and allegedly to the vessels hauling them), not to ordinary navigation.
Hrm...I'd think you'd want some sort of quick-disconnect on your nets or seines anyway -- there are already enough things on the seabed to snag on without Greenpeace adding any more...
Once you get past that issue, though...you might as well thank them for the thought. ;)
One you didn't mention is that slowing the flow of the river results in warmer water, which can be problematic for some species.
Not uniformly: Lake Taneycomo is formed by the tailwaters from Table Rock Dam, and is cold enough to sustain a trout fishery. In the Missouri Ozarks.(Not all hydropower areas coincide with migratory fish habitats, but the other habitat impacts are definitely significant, even when dealing with native species.)
